InstallShield 11.5 - reg entries from standard.nir do not make it into my ISM

I have recently realized the problem with a repackage I am working on is because a lot of entries are missing. I used repackager (InstallShield 11.5/AdminStudio 7.5) in a two step snapshot and this generated a big standard.nir, and after cleaning a few minor things with that I built my ISM and all seemed fine except the final package will not work. If I export the HKCR keys from the final package, even if unattended the size is much smaller than if I save only the HKCR keys from the Standard.nir. It took a few minutes but I eventually confirmed my suspicious by comparing a few random keys and found several that were definitely missing.
Does anyone know why some entries would be missing from HKCR that were originally in the Standard.nir, when I never excluded anything from HKCR?
As for a work around I think I will attempt to re-import the HKCR keys copied manually from the standard.nir file, but would still like to know what gives??

I do not think so, unless it is not an obvious process. The file is just a regedit4 file renamed to "standard.nir". If I open it with a text editor I see entries for HKCR under [HKEY_CLASSES_ROOT] and none of these are listed under HKLM. I know that is how Windows really works but even under the Editor of the final project the registry keys are listed seperately from HKLM.

Well that is not how the product works, but I tried it anyway and, it does not work. Now nothing from those entries gets imported.
A consultant I work with just told me older versions of InstallShield had a similar problem to this, and that he had to re-import the registry keys afterwards as I think I will have to do now.
I sure wish this client I am working for switched to Wise...

some of the missing registry entries are for file associations so I do not think that is the case (that they are just in some other table etc). Also I have spoken with two people now that tell me in AdminStudio 7 and 7.5 this was a known issue, and fixed in later releases. I cannot find anything online to show my client this though. Apparently they have maintenace so I am going to try and get them to upgrade to 9.0.
