The FileOpen plugin can be installed from deployment systems using the MSI on their website:
http://plugin.fileopen.com/all.aspx

Installs silently using msiexec /i "FileOpenInstaller.msi" /qn

It starts a service, so it requires a restart after installation or it may show that the plugin is not registered with Adobe Reader when you test:

http://plugin.fileopen.com/installcomplete/installcomplete.pdf

Also, I have sometimes seen issues where the plugin files are not copied to the Adobe Reader plugin folder, so I have created a script for this:

x86:

 Dim WshShell
Dim LocalPath
Dim LocalPath2

LocalPath = "%ProgramFiles%\FileOpen\plug_ins\*.*"
LocalPath2 = "%ProgramFiles%\Adobe\Reader 11.0\Reader\plug_ins\*.*"

Set WshShell = WScript.CreateObject("WScript.Shell")

  ' WshShell.Run "XCOPY """ & LocalPath & """ """ & LocalPath2 & """ /e /c /h /r /k /y /u /i", 1, TRUE
  WshShell.Run "XCOPY """ & LocalPath & """ """ & LocalPath2 & """ /e /c /h /r /k /y /i", 1, TRUE

x64:

 Dim WshShell
Dim LocalPath
Dim LocalPath2

LocalPath = "%programfiles(x86)%\FileOpen\plug_ins\*.*"
LocalPath2 = "%programfiles(x86)%\Adobe\Reader 11.0\Reader\plug_ins\*.*"

Set WshShell = WScript.CreateObject("WScript.Shell")

  ' WshShell.Run "XCOPY """ & LocalPath & """ """ & LocalPath2 & """ /e /c /h /r /k /y /u /i", 1, TRUE
  WshShell.Run "XCOPY """ & LocalPath & """ """ & LocalPath2 & """ /e /c /h /r /k /y /i", 1, TRUE
