The application gets uninstall successfully but few HKLM registries are left behind. This registries are installed by component whose guid is similar to application already present on the system. How can i uninstall this component

Change the GUID in your current application before you Install it.

Think about it: the GUIDs would have to match. Similar ones wouldn't be touched. If they were, there would be no control over what gets uninstalled.

My guess would be that the rogue entries are added by the application as it loads/runs/exits. Search the MSI for one of the entries.

hehe

That's what's supposed to happen when you match GUID's it's called conflict management.
When you uninstall one app you don't break the other.

so as Mekaywe said you can change the GUID which will mean if both your apps are installed then one will break the other when uninstalled!
