Check which files are not getting compressed, find out the source for those files.
Most of the times, these are .tmp, .log or .temp files, which you may not need in your MSI. You can exclude/delete these files.
About system files - as it prompts, you'll have to check if the files are in use. Verify corresponding entries in WiseSourcePath table and see that the files have valid paths.

In addition, look for the checkbox on Media page of Installation Expert. Depending on whether you want the files (in compressed/decompressed format) to be part of the MSI, you 'll have to select/deselect the checkbox.

Is your package trying to replace files which are protected by Windows, by any chance?
Rating comments in this legacy AppDeploy message board thread won't reorder them,
so that the conversation will remain readable.
