I am trying to reinstall a product. But MSI could not able to detect installed product information, so it is thinking as fresh install. This is happening only on few systems only.

error message is "Product not registered: beginning first-time install"

I tried to uninstall product. But it is giving same message.

Does anyone faced same issue?

In all likelihood, the uninstall data in the registry is missing.

That's easy enough to test. Just generate a .REG from a known-working system, import that into the registry on one of the "broken" machines and re-test.
