Did you create/capture the MSI and in that case what tool?

Is a vendor supplied msi. The setup.exe extracts the installation files to LOCAL SETTING\TEMP. from there i was able to get the vendor msi which uses ISSCRIPT for installation. So i created a transfrom for it.

If there are no conditions in the Condition Table then there may exist an Custom Action changing the install level on the Feature. Compare (log) the admin and user self-healing and verify that the install level are the same on the features that do not get "installed".

Wot i did was to manually include the files & registry entries needed for the features that were excluded and also created shortcuts for the features. All these were done in my Transform for the Vendor msi.
