Your note lacks detail about what exactly you are doing, but if the application you wish to deploy is originally legacy (non-MSI) and you have access to AdminStudio, the following procedure could be followed
1) Use InstallShield Repackager to perform a capture of the legacy installation on a clean machine. Make sure you launch the application at least once before you stop the capture. Now click on the Build option in Repackager to create a new InstallShield project. By default this should then open the project in the InstallShield Editor afterwards.
2) Use InstallShield Editor to make any final alterations you need to do and to clean up anything that was captured and isn't really needed.
3) In the Property Manager section of the Editor make sure you have the REBOOT property and it is set to Force
4) Still in InstallShield editor, create a new release using the Release Wizard (from the Build menu) specify that you wish to compress files internally and also that you wish to create a setup.exe to deploy the MSI.
5) Build the release and you should have a single self contained executable that will deploy the application - use the /s qualifier to install silently.
