As this is vendor MSI, you need to create a Transform for it.

Limitation:
1. The application requires Licensing Information( in dat file format) which copy into the License folder of application.The vendor MSI contains Custom action which deletes this File at time of repair.
Thus application does not work when repair in the user.

Solution:
Can eliminate that custom action or comment it or either copy the same file from [SourceDir] to destination location using VBscript at the time of repair.

Limitation:
2.The MSI does not work with /jm option.

Rearrange the feature structure to install require files.

Will Create problem when install with.
msiexec /jm "NAME.MSI" /T "NAME.MST" /qb
Thus rearrange the feature structure to solve this problem.
