Note
CRM cannot be deployed via SMS so if this is your preferred deployment method you will have to think again. It needs to be installed in the user context with elevated privileges. As fascinating as this sounds, ;o) , the only way I know of successfully deploying this is by creating an Admin Install Point (msiexec /a if you're not familiar) and deploying as a Group Policy Object.

Now, for the even funnier part.

Because this application requires countless patches and hotfixes, they are 'rolled up' for your convenience. However, they (as in the extracted MSP files) cannot be slipstreamed into the AIP so you're left with having to go back to SMS to deploy as Group Policy doesn't handle anything that isn't an MSI!

Note

Have you tried collecing the profile data putting in your transform and using active setup to populate the user data on login? You can have your 'stubpath' run "msiexec /fpu %YourMSI% /qn". Just a thought.
