How to make sure that the MSI gets installed in 64 Bit and 32 Bit OS. If in case an application has to be installed on both the OS's how to take care of that during the capturing stage?

You should really capture both installs, as there will almost certainly be different files dropped for each environment.

As for determining the OS at install time, see here for details.
