You could do this with ORCA - open the MSI first, then click Transform .. Apply Transform and then click File .. Save Transformed As and specify a new MSI name.
Alternatively, you could use the script WiUseXfm.vbs from the Microsoft Platform SDK.

Depending on the content of the transform you may also want to check the "Copy embedded streams during 'Save As'" option in ORCA to "merge" these to the MSI.
