How would you troubleshoot an application that does not run on a locked down environment but does run as administrator?

Use ProcMon. Remember to filter out the processes (e.g. explorer.exe, your a/v executable) and inputs (e.g. network) you're not interested in in order to keep to a minimum the entries in the output window.

As noted... Use process monitor. In your filter, include the process for the exe you're launching. Look in the results column for "ACCESS DENIED". This is always my first step. This will let you know which files/directories you will have to grant permissioning to.
