Ideally as skype 3.1 is an msi. Ideally you are doing yourself a favour by creating a transform file (.mst) to automate it for all your customisation needs. It also allows you to address problems like when self healing kicks in and the settings created under one account do not come across when a new user logs onto the PC on to launch skype.

Here are some tips if your only option is to add to the command line or create a script

Features:

INSTALLEVEL=10 (set by default, install all features [/qb])
INSTALLEVEL=1 (Installs the "Phone" feature only)
INSTALLEVEL=3 (Installs the "Phone and IE PLUGIN" features, does not install the Plugin for Firefox)

example: msiexec /i skypesetup.msi /qb INSTALLLEVEL=1


Initial connection Customisation

Skype uses an XML file to configure the intial connection settings that you would normally configure from the skype interface in Tools\options ie. change port settings, proxy or automatic configuration settings

If you intend to have a custom configuration xml that you want deployed to all your business pc's due to specific port settings or proxy settings required. Below is how to generate a custom config file to deploy
- execute msi and do a standard install
- cancel the registration dialog
- enter a test skype username and pasword. This will alow you click on tools\options, otherwise you get this error message
- once in options, set the connection settings you require, save the changes.
- the XML file has now been created
- look in c:\documents and settings\(profile)\Application Data\skype\shared.xml (suggest grab other files and folders below the skype folder)

This file holds the custom initial connection settings for one user only. Note the Location of the shared.xml. You want to ideally have this in c:\documents and settings\All Users\Application Data\Skype in your deployment so that other users on that pc get the same settings. You would think that would be easy and the next users get the same connection settings.
Problem, they wont because once a new user logs onto the pc with a windows account for the first time and launches skype for the first time, windows installer goes into self heal mode (to create a whole bunch of registry HKCU keys required by skype) and repairs the installation for the new user and overwrites the shared.xml you inserted. This makes it look like no custom settings were applied
Using a transform file you can overcome this easily so that upon selfheal it applies your custom settings. as i did.
If you dont have software to create a transform you will need to script something. havent had to look into this so I have no proven method to suggest.

If you are customising this for an enterprise and have windows account policies such as force password change policy or an account lockout policy, the following applies if you select the Enable proxy authentication setting and your proxy server uses the same windows account to authenticate and grant access.

You will probably have users getting locked out down the road when the passwords change because skype will keep on using the old password everytime it launches, locking the account. To avoid this create a generic skype account in AD that does not get the forced password change policy.

Download and install Skype 5.9 using the MSI file.  No uneeded extras will be installed.

msiexec.exe /q ALLUSERS=2 /m MSIBJBKS /i "SkypeSetup.msi" /TRANSFORMS=:RemoveStartup.mst
