TARGETDIR Install Path

I've got a MSI from a vendor and it works when running through the installer GUI but when I do a silent install the files are installed into the root of C:\ instead of C:\Program files\appname. Looking in the Directory table I can't see anything that relates to %programfiles% but all the apps folders are using TARGETDIR as a parent directory which only has DefaultDir = SourceDir defined.

Any ideas how to set the app files to install in %programfiles%\appname?

check for custom actions in the UI sequence that set the installdir that are not present in the Exec Sequence. Then copy the offending CAs over.
