Well... I get information about 1000 desktops in my company - I run some hardware inventory report. When I start software inventory report results are amazing. For example I see SMS Advanced Client only on 700 dekstops (I don't use other version). How can I belive in other software reports?
Is there any bug in SP1 version?

Are all of your clients healthy and reporting to the server? Are you using reports that need to be updated/changed/fixed?

No, it's not a bug. Sounds like you have client software problems. You'll need to verify that the client piece is installed correctly on the computers prior to getting good inventory. Check a client's logs to see why the client piece is failing.

Also...it's very important that you apply the latest service pack for SMS 2003. Support for SP2 will be ending soon and you are only on SP1.
