I'm sorry but I don't understand the question nor what you mean by "Direct MST Mode".

I think the OP is referring to the InstallShield user interface presented when working directly with MSI/MST's
In a full InstallShield project (.ISM) there are additional options displayed in Installation Designer including a 'Media' section
with a sub option named 'Upgrades'. This option presents an easier-to-use interface to creating a upgrade package rather than manually populating the Upgrade table.
Unfortunately, I think when working directly on MSI /MST's in InstallShield, this feature is not available by default, nor can it be selected by changing Options/Preferences. So the alternatives are to either convert the base MSI to an ISM - which I generally don't recommend for vendor MSI's - or just to configure the Upgrade Table manually.
