You should use the config file to exclude it. here is mine which works great. OneDrive for business is called Groove in the XML file. Make sure you have that added to your exclude list.
<Configuration>
<Add OfficeClientEdition="32" Channel="Current" >
<Product ID="O365ProPlusRetail" >
<Language ID="en-us" />
<ExcludeApp ID="Groove" />
<ExcludeApp ID="Project" />
<ExcludeApp ID="Visio" />
<ExcludeApp ID="OneDrive" />
</Product>
</Add>
<Updates Enabled="TRUE" Channel="Current" />
<Display Level="Full" AcceptEULA="True" />
<Property Name="PinIconsToTaskbar" Value="TRUE" />
<Property Name="AUTOACTIVATE" Value="1" />
<Property Name="FORCEAPPSHUTDOWN" Value="TRUE" />
<Property Name="SharedComputerLicensing" Value="0" />
<Logging Level="Off" />
</Configuration>

what license edition of office 2016 are you using i.e full SA (you get an iso with the traditional installer) or the click to run version

if it is the former you can use the customization toolkit (setup.exe /admin) to remove the application)

for the later you need to ensure you select both as mentioned above

ID="OneDrive"
&
ID="Groove"
