IE Run Prompts - 2003, xp, 2000 os's - How to suppress??

We have a binary that runs other stuff, like MSIEXEC.exe or WSCRIPT.exe, or regular EXEs. On some systems (win2k3, win2k, winXP) you get a popup prompt requesting users if they in fact want to run the shelled to programs. This gives users the chance to cancel (which we do not want). How can we ensure that those prompts to not get shown for our stuff? The only way we're aware of would be to disable all those IE security settings via the registry and restore them when it's done. (Not the most elegant solution)

The binary that runs other things, may be run under SYSTEM or USER context.
