Determining what should not be in a package can be learned through some trial and error (hopefully in a lab and not costly lessons in production) - or check out PackageCleaner. Among the things you do not want in your packages: Windows Protected Files, legacy uninstall references, user-specific files or registry entries, changes made by Windows or other applications that are not part of your deployment package, files that must be distributed as a whole (i.e. MDAC), and... the list goes on and on. Aside from the PackageCleaner solution, lots of lab time will help you to get smart on this through trial and error.
