I wish to create stored procedures and run manual update queries to the K1 database directly. When I attempt these things as the R1 user, the only user roll we have, I receive messages that tell me the command was denied to this user. Is there a user account with a greater access level than R1 that can be used for these sorts of actvities?

No, unfortunately as a user you do not have that level of rights to the KACE DB. This is standard for all KACE customers and as far as I know unlikely to change

The R1 user is read only and no other user exists to write to the K1000's database.  If you would like to see this considered as a future enhancement, please vote at uservoice: https://kace.uservoice.com/forums/82699-k1000/suggestions/2889606-read-write-api-access-to-all-modules
