ARPSYSTEMCOMPONENT =0 or 1.
"Setting the ARPSYSTEMCOMPONENT property to 1 using the command line or a transform prevents the application from being displayed in the Add or Remove Programs list of Control Panel."

Did you check the entries created by your msi package in HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Uninstall\ for your application.
There would be two entries for your application in there. Something like if apps name is abc then there would be
abc
and abc_kbnnnnn or etc.
Remove that, if that has been captured in your msi package.
Otherwise create the following entry in one of the keys systemcomponent=1.
