If you are using the Citrix Advanced Licensing option, does Single Sign On hurt to have installed?

My company wanted me to check out Citrix XenApp 6.5, so I downloaded the free trial that came with all the bells and whistles. My company decided to purchase the Advanced Licensing. Single Sign On is still on the server. We are having and issue with users having to logon twice. The first logon works and then you get disconnected from the server and have to logon again. Once you logon again the applications are already loaded. This tells me that the user isn't getting logged off. With Single Sign On already installed is it interfering with the sign on process? Or, are these not related?
